Awww she needs surgery bad. Quite a few people here have done that mod so help is on the way.

The backfire is normal with bad pipes..If any fresh air gets into the pipes other than through the intake,you will get backfire,and flames. The pitiful gas mileage is also normal with cut off pipes.
For now go to the auto store ,and get some flexible pipe,and reuse your flanges.......ANYTHING is better then that. How could it get that bad? is your tech buddy blind?

I think that you already know what I think.
Now you either have to follow through with a processor and fiddle with it until you get it right or put the mufflers back to normal or figure out a way to put back a partial baffle. Aftermarket pipes with a real baffle would work too.......but might still require a processor.
There are others who share my opinion about bike noise; I'm just one of very few who actually have the nads to speak up.
Sometimes your friends, neighbors and the local LEOs will speak up too.
P.S. While it is possible to burn an exhaust valve with short pipes, it's highly unlikely, and a valve "adjustment" won't do anything to solve any of your present problems.

Well the backfire is a natural function of your mixture and lack of back pressure. When you close the throttle the bike becomes air starved (rich) and still has fuel present. What fuel that doesn't burn hits the hot exhaust and ignites with the air coming in from the rear. This happens all the time but the mufflers muffle it.
The lack of fuel economy can be attributed in two ways. With less torque available because the cylinders scavenge earlier and the mixture is now inherantly too lean (even more lean than factory settings) you may be twisting on the juice a little harder. By human nature you may be twisting harder because you like the sound. Can't blame you here.
Mechanical: There is a risk of warping valves when they cool too quickly after shut down. I have seen a few M50s running similarly short pipes with no issues so far so you may be in the clear. I do advise with any engine (especially turbo charged) to allow it to idle shortly before shutting off especially if you just rolled in from a spireted run. Most of us can get away with pipes and a factory filter w/o needing a remap of your fuel curve. For pipes that short you may want to consider a fuel processor.
As for taste? I'm out. Those things are hidious. Sorry bud. Can you put the heat sheilds back on and wrap them? Cut the flanges and a short section off then have a fab shop bend some new pipes to weld to the original flanges? Something, anything?

Stating the plain truth, when it does not paint you in a good light, is NOT necessarily condescending.
So, maybe the most important part of this story is: What did you learn from it ??
It should be: If what you are considering doing is NOT easily reversable, you should think it through VERY carefully.......considering "What if I don't like the results?"
You don't "need" a fuel processor......ever......if you can live with how the bike runs without it.
Doing something to get a little back-pressure back would probably solve the problem but just making the open pipes longer is NOT going to be a solution......except it might help prevent damage to your eardrums (and that is NOT a joke). What are the chances of welding the original pipes BACK ON ???
I went through what you are doing, or similar, about 45 years ago with a Honda CB550.
Took off old, rusty HEAVY stock mufflers and pipes and put back on aftermarket 4 into 2 megaphones.......with pseudo-baffles.
That in itself wasn't a mistake.
The first real mistake was firing up the bike in a closed garage with the baffles out. I think that caused permanent damage to my hearing. Then I put the baffle tubes in and did it again. Second mistake.
That's when I figured out the difference between a simple baffle and a real muffler.
I ended up making my own muffler by wrapping the supplied "baffle" pipes with fiberglass. It sounded a bit better than stock and RAN LIKE LIGHTENING. It's hard to beat the factory tuning on bikes.......without a lot of time and money.......and sometimes not even then.
That was the last muffler "modification" I have made on a bike.
