So I've put a lot of work into this bike that sat for a couple of years without being ridden, and almost have it running perfectly.

The last issue I'm having with it is that when I rev the throttle past about 1/3 of the way, I lose the power of one cylinder unless I rev the throttle all the way to max, and then it will sputter and work about 25% of the time. Anyone have any suggestions for how to fix this?

Carb/injector cleaner through and leave overnight...do it twice if necessary. Check the fuel tank vent. Check fuel filter/s...carb cleaner will fix some filter problems. The fact it sat for a two year period without running is a clue. Also check plugs/caps/cables/coils.

Good luck

This.

But a good cleaner is required. Berrymans B12 Chemtool or Gumout.
Use 2X the recommended amount; run engine to get warm; let it sit overnight.

Also.....plugs if you haven't recently and boots and wires if they are original.
