Today is the first time I experienced this, so please help me out a little on this. On my Kat 600, when I shift into second gear and accelerate hard it makes a "skipping" noise as if 2nd gear needs adjustment. Since this is a wet clutch, there is no adjustments so immediately I started thinking Shift Forks!! But I figured if it was the shift forks causing the issue I would have problems in all the other gears, but 1, 3-6 work fine, no problems at all. If I shift into 2nd and take it easy, there is no "skipping" at all. Has anyone ever heard of this I would figure if there was some teeth missing on the gear, it would skip regardless . Or is it the bushings between 2nd gear causing the issue?? I even thought about the clutch, but that would happen through all the gears. I shifted it into third gear and hit the gas hard and it just accelerated, no problem at all. Unfortunately its starting to sound as if I'm losing 2nd gear to some worn part or something. Very depressing! Crap, I hope this doesn't mean I have to split the crankcase to find out what's really going on!!! If I did that, there would be no sense not replacing the rings and honing the cyclinders, heck just do a small rebuild on it. I am depressed, someone tell me somthing good!!

The Syncro's (some call them shift dog's) for 2nd gear a shot. They are not to be confused with Shift forks. You will need to replace the syncro's and check all your other syncro's for wear. Usually when people like doing wheelies this type problem comes into play.

UPDATE!!!!!!
I went to my local privately owned motorcycle shop, and asked him to allow me to use one of his bays to repair my motorcycle instead of the "Dealer" option. Not only did he allow me to do this, he also gave me valuble tips in taking it down. What I found was wear on the 2nd gear and the shift fork was badly worn. (Before I owned it!!) Actually the shift dogs looked ok! I replaced both the first and 2nd gears, as well as the shift fork. Now the motorcycle is all new again!! It now shifts so much different than it did before its scary! If I had known what this bike felt like when its shifting properly, I would have known that the shift forks and 2nd gear were worn before I bought it. Very very easy to shift from first gear into second gear now, and very little travel at that. Shifts are short and very smooth!! I'm a happy camper!!
Warning to the wise, make sure you order the parts in advance and make sure the order is complete. They forgot my Oil Pan gasket, and it took almost 2 weeks to get it. The majority of the repair was waiting for parts!!!! I could have finished this project in a day or two if the parts were in stock!!!! Also, proper facilities makes a WORLD of differenece!!! Remeber to put all the screws back in their proper spots. At least you keep the screw missing count to a minimum. Even though you will always miss a few, at least its only a FEW!! hehehehe.

I was trying to pass a car the other day. No big deal, except when I tried to accelerate only the RPM's went up, not the speed. this is strange since it had not happened before, after I got off the freeway I tried it in second gear and the same problem, tried in third and same problem. Any ideas? This usually happens at 6000 RPM's and when I gun it they go up to 11 - 13k.

Slippage

That sounds like your clutch plates are slipping. Does it slip before you hit 6 grand???? If not, then your clutch plates could be slipping, OR you need to make sure at the clutch level that you don't have the screw too far out so that the clutch plates aren't fully engauging. I would check that first!! Then if the issue continued I would aim at the clutch plates. Very easy repair on both parts.

Exactly, Clutches, or Cable too tight, I am betting Clutches though.
